Usage

bowtie --help  for command line options

e.g., bowtie2 -c prefix-index-file GCGTGAGCTATGAGAAAGCGCCACGCTTCC
      bowtie2 prefix-index-file reads.fq

      bowtie2-build seq.fna index-file
